Regarding:

"Administrators, project managers and person set as a project leader override project permissions and have all permissions greanted in a particular project."

http://www.activecollab.com/docs/manuals/admin/configuration/roles-and-permissions

What are "all permissions granted in a particular project"? I have assigned system and project roles to *people*, but I'm not sure how to assign permissions to a project.

When you set someone as a project leader, that user will able to see and manage all data in that particular project, no matter if his or her project permissions are restricted by default in project role.

I was hoping there was a way to apply differing permissions to project leaders depending on project.

Specifically, some projects don't use the Milestones or Time modules -- and I've removed permissions to those modules for the the team members. I also wanted to hide those modules for the project leaders, while they are getting up to speed with ActiveCollab.

One alternative I considered was to create a new role and assign it to the project leader, but project leader is required, and that appears to include default permissions.

As you saw, project leader is required for each project and there is no way to set any specific permissions - all permissions are automatically included.

Until the project leader role can be configured, I'll assign myself as project leader, and create a role called "co-project leader" with the restricted permissions.

You can see that my requests are actually pretty low level. Great software.
