When a user submits a public submit form, the reply-to address is being set not as their email, but as the admin email for the site. Am I missing a configuration option here?
System does not set Reply-To address based on person who posted a ticket. Notification that is sent when ticket is created uses Notification From settings that are available in Administration > Mailing to set From value (Reply-To is not set at all).
Basically, yes. System is designed to enable communication between users who have accounts in the system. If user does not have an account in activeCollab, he cannot use notifications, replies to notifications (incoming mail module) etc.
We'll consider introducing the tools that make email communication with people who don't have an account in the system possible in the future.
